I had the same problem for the same goals. I found the solution in an old post by ndollimo in 2014:

...you need to have the HUD enabled to be able to switch the active desktop. You'll see it change by the HUD being lit blue for the active desktop. Using the shortcut to switch, you'll see the HUD lighting change as the active monitor changes. After doing this and testing recording, it works."
Note that it's not necessary to select the "active desktop region", just the entire screen.
If Action! is recording the "wrong" window, press F8 to change the "active window" it records. Works well for me. It seems to stay on that screen, too, until you press F8 again. I can't see any way to check which screen is actually being recorded during the recording however.
In theory, you can also change the hot key to alternate the active window, but I haven't been able to do so yet.
